No it was certainly dumb. Trick play on 4th and 9 against arguably the best defense in the NFL. That is a low percentage play any way you slice it. Running the clock down under 2 minutes and kicking a field goal so you have a 17-3 lead going into the half is the only smart choice.

Kapernick is holding the Niners back or they would be right in the game right now.

Yeah, I see your point. You would play the game to not lose. Ravens are playing to win and take every ounce of air that was left out of the 49'ers, which is exactly what would have happened to the best defense in the NFL if it didn't take a kicker 5 minutes to run 9 yards.
